I've seen a few different thumb positions for a punch, and as far as I know, you can do just about anything so long as you don't wrap the thumb in the other fingers.

Do you guys put your thumb to the side, or underneath, and why?

Underneath because that is where it naturally goes when I make a fist. I've never been told to do it differently so why change what is natural?

Well unless you would like to have it broken, I wouldnt have it on the side, simply becuase most peoples thumbs stick out past the knuckle ridge, so when you punch you would hit your thumb first. Plus with it on the bottom it closes the joint futher protecting it from the impact of a hit.

How do you roll your hand into a fist at the beginning of juhng gup hyung?

I've wondered if that's why the beginning of the form starts that way.

I don't think it has anything to do with making a fist. I think it is more like Dee Eue Bohk Soo number 20, done as a breathing exercise.

Aye, got ya. Makes sense. I never put the two together, but the motions are similar aren't they? Gracias!
