First off welcome to MAP.
I am not familiar with the scooby workout but would say that to get martial fitness you need to do martial arts.
If you are new to martial arts you will be asking your body to move in totally new ways so if you are not alreadt fit doing something else may be counter productive.
I suggest going to class and seeing what your level of martial fitness is like. You can always then build a routine from there.

Forget scooby´s workouts because they are not suited to martial arts.

I'm a fan of Scooby and a frequent watcher of his channel (http://www.youtube.com/user/scooby1961) on Youtube. However as Donaldo pointed out, some of his programs are not best suited to the martial artist that does intense training on a daily basis.
The last thing you want to do is over train. It can have a huge hinder not just on your physical health but also on your mental health, which can put you off training altogether. Taking a look at his beginners program (http://www.scoobysworkshop.com/schedbeginning.htm) though, it looks promising and doable whether at home or at the gym (or at school). Scooby does bring up some very important points in his videos which can assist in training, for something that is free, its worth more than it already is.
However you need to be the judge of your own fitness and whether or not you're ready to take on more training, making adjustments in your already existing diet to accommodate for it, as well as setting aside the time for adequate rest.

Yes Hapuka.. Scooby is good at what he does. I work in a Gym and i learned Sport Admin. His web site is very good and it´s for Free. Trouble is you have to be careful when you train with weight and when you train in martial arts. I made this mistake myself some years ago as 1 day before i trained chest hard and then the next day did Wado Ryu training. We had to do push ups and i embarassed myself...LOL..because my chest and Triceps were dead from hard benches the day before..

Do lots of burpie intervals. Burpie intervals alone go along way to getting you in good shape
