I'm thinking about starting to do this workout three days a week. What do you guys think? Being all bodyweight, will I see any significant strength increases?

Yes. But I'd also encourage you to do some of his other routines also.

So, what would you recomend doing in addition to that? It seems like quite a bit by itself.

He has a number of routines on his site. I'd just recommend rotating them on occasion.

I recommend lifting weights for serious strength gains.
Also, I can't help noticing that your user name is just Nasty Trick with the words in reverse order. Is that just a coincidence, or is there something you're not telling me?

To judge whether an exercise is going to get you noticably stronger just work the exercise to failure, if you fail anywhere below say 10, then you need to find a way of adding weight. This is why many people start with bodyweight and progress on to weights.

Just done the workout at home, took me about 1 hour. The bootstrappers and the lunges worked like a charm :o
Is it good to stretch my legs after the workout? Or should I do it in between the exercises?
Overall a good workout imo, but I like to do some more pull-ups and include chin-ups, better than just a few pull-ups. I also include handstand push-ups, though I can't do them properly after the pyramid pushup stuff and the pull- and chinups :p
